چکیده

We introduce a model of thermalized conformations in space of RNA -or single stranded DNAmolecules, which includes the possibility of hairpin formation. This model contains the usual secondary structure information, but extends it to the study of one element of the ternary structure, namely the end-to-end distance. The computed force-elongation characteristics is in good agreemement with some recent measurements on single stranded DNA molecules.

Pulling hairpinned polynucleotide chains: Does base-pair stacking interaction matter?

Force-induced structural transitions both in relatively random and in designed single-stranded DNA (ssDNA) chains are studied theoretically. At high salt conditions, ssDNA forms compacted hairpin patterns stabilized by base-pairing and base-pair stacking interactions, and a threshold external force is needed to pull the hairpinned structure into a random coiled one. The base-pair stacking inter...

Phase diagram for unzipping DNA with long-range interactions.

We present a critique and extension of the mean-field approach to the mechanical pulling transition in bound polymer systems. Our model is motivated by the theoretically and experimentally important examples of adsorbed polymers and double-stranded DNA. We focus on the case in which quenched disorder in the sequence of monomers is unimportant for the statistical mechanics, but we include exclud...

Actin cable distribution and dynamics arising from cross-linking, motor pulling, and filament turnover

The growth of fission yeast relies on the polymerization of actin filaments nucleated by formin For3p, which localizes at tip cortical sites. These actin filaments bundle to form actin cables that span the cell and guide the movement of vesicles toward the cell tips. A big challenge is to develop a quantitative understanding of these cellular actin structures. We used computer simulations to st...

Polymer Motors: Pushing out the Front and Pulling up the Back

Mechanical work in cells is performed by specialized motor proteins that operate in a continuous mechanochemical cycle. Less complex, but still efficient, 'one-shot' motors evolved based on the assembly and disassembly of polymers. We review the mechanisms of pushing and pulling by actin and microtubule filaments and the organizational principles of actin networks. We show how these polymer for...

Stretching of homopolymers and contact order.

Mechanical stretching of self-interacting homopolymers is studied through molecular dynamics simulations in which the polymers are pulled with constant speed. At temperatures below the compactification temperature, the force-extension curves show a plateau that corresponds to the situation in which the polymer adopts "ball-string" configurations. The dependence of rupture distances on contact o...
